The Nigerian received his marching orders for a two-footed lunge on United full-back Patrice Evra in the first half of the clash at Old Trafford.
Chelsea immediately lodged an appeal but that has now been dismissed, leaving Mikel to serve a three-match ban for serious foul play, starting with immediate effect.
The FA said in a statement: "At a regulatory commission hearing, a claim for wrongful dismissal from Chelsea's Mikel John Obi was rejected.
"Mikel was shown a red card for serious foul play during the match at Old Trafford on 23 September.
"As a result, Mikel will serve a three-match suspension with immediate effect."
Chelsea were aggrieved over referee Mike Dean's decision to send Mikel off, claiming it turned the game in United's favour - Carlos Tevez went on to open the scoring in first half injury time
before Louis Saha added a second with a penalty as time ran out.
New manager Avram Grant said at the time: "It was the wrong decision and it changed the game."
Barcelona are at home to Real Zaragoza on Wednesday, and visit Levante next weekend.
